The neatest way to achive what you want is to buy speakers where you know the magnet wil at least fit through the whole as standard. the get hold of some thick ply wood and cut a square and smooth the inside circle to hold the speaker and sit flush with the shelf, cover the wood with a blended cloth or carpet and screw the covers down. that should look ok
