sometime I have to lock the car manually and then unlock with remote to make it work afterward... used to drive me crazy... just the quirk of low powered remote key.
You din't meantion the year car so this may not apply to you but,
Sounds like your reciever (antenna) unit is bad. If it is a factory alarm the reciever is located in the mirror assembly.
I've had a similar problem with my 95 540i. The remotes work just fine then, sometimes you had to place the remote right on the windshield to get it to work and even then it took two or three tries. I replaced the remote batteries with only marginal improvement. This problme would come and go. Well two weeks ago the remote stop working altogether with the alarm armed in a parking lot. (I had left the windows down, so I could get into the car) I went through every step 1) change the batteries 2) reinitialize the master key. no change
Finally I had it towed to the dealer. After one week they had changed the alarm module, trunk trigger, fixed a short to ground and said it was ready to be picked up. I picked it up and the remotes still didn't work but the alarm was disarmed. I told them they didn't fix what the problem I had asked them to fix. The remotes don't work.
They tried to tell me the car wasn't original equiped with the remote system yada yada yada. I pointed out the alarm unit they replaced WAS the part with the remote keyless entry unit. They rolled the car back into the shop and gave me a rent a car.
That was a week ago. I'm picking up my car today from the deal. I'm told I'll be getting a credit to the $1200 I paid for the first weeks work. and the receiver unit in the mirror was bad.
I'll post a follow up if it ends up to be sometime different.
