You can tell if this is the problem when you open the door and the dome lights don't come on (as long as you have the light switch set to the correct setting). If this is the case, you'll need to replace the window microswitches.

I have a 93 325is (coupe)and I also have problems with my doors. Sometimes my window will advance up and out of the weatherstrip by about 1/4 inch.I cant close the window while at speed and sometimes the window will roll itself down about 2 inches when i do try to roll it up! While driving I have to open sunroof in order to close the window,I think its the positive pressure pushing out on the window that makes that happen.
So,these are problems I have too and everything is working but I think that the door/window needs some type of adjustment and Im a little reluctant to make a change and possibly screw it up even more.
Help for me too!!!
