I've swapped out chips so many times I've broken off all the tabs on my DME. trust me, it's not a problem.

(AA chip, Jim C chip for M3 muffler, AA chip for intake and M3 muffler, and recently various chips for eeking the most power out of my 3.2 block swap.)
