This is the gist of what i've read for touching up scratches and stone chips.

First, clean all foreign matter from the scratch, this includes car wax, paint protectant, etc.

Thin some touch up paint and apply very carefully with a toothpick or similar. You may have to make several passes at the ding or scratch. In the end, you want the new paint to be a little taller than the surrounding paint.

Wet sand the new paint flush with the old, using 1500 grit wet sandpaper. Rub out with some rubbing compound, then polish with polishing compound.
