It sounds like you may still have air in the system. Considering you have just broken the system open and hopefully purged all of the old fluid... or it may have caused a problem with the master cyinder piston seals as you were bleeding the system. As you made the long strokes while bleeding it may have nicked a seal if it's an old cylinder.
