If you haven't already I'd consider including a note in the instructions that any dyno comparisons against 'stock' should then be done by 'Injecting' the sharked software first, dyno, returning to stock then dynoing again.
This way you won't have the trim + or - influencing the stock software if it was just dynoed first then the sharked software injected on top of it. If stock was way + resetting the trim when you are sharked will deflate your increases. Ditto if stock was - as it would possibly inflate the increases.
