No, this is not true. If the reprogramming is done correctly, the settings will not be overridden. What I mean is, if the tuning is done such that the part-throttle parameters are still within the computer's operating window, then the WOT values won't be changed. This is the case for both OBDI and II. It just happens that OBDII is a lot more finicky.
