if it's a factory BMW warranty, only BMW dealer service depts. can do the work. if it's an aftermarket warranty, non-dealers can do the work. I'm confused that you say you have 2 years left on warranty, and want to take car to independent dealer to save $. If your car's under factory warranty the work is free; that is kind of what being under warranty means.

I have two years left on warranty, and I'd like to take my car to an independent shop to fix an in-dash computer warning light problem. But can independent shops do work under warranty (thus saving me labor/parts costs), or do only dealerships host certified mechanics?

That said, can anyone recommend the best BMW-certfied shop in San Francisco, be it dealer connected or not?
