The baffles that the other responses are refering to are not the same baffles that you are refering to. When most people on this board say "baffle," they mean either the water ingestion thing (mentioned already) or the sound deadoning baffle in the airbox (mentioned already) that can be simply pulled out. (Looks like an eliptical shaped tube).
The baffle that you are refering to is after the airbox. There is one before the throttle body, and I think maybe one after. You are correct in saying that they smooth out airflow, and if I were you I would just leave them. If you want any performance gain in this area, buy an enlarged throttle body or enlarged mass airflow meter from Dinan.
