Lemme guess with the sunroof. Does it sound like "rrrRRRrrrRRRrrrRRRrrr" when you close it (yes, I'd record it on a WAV file but I'm too lazy)? I have that too, and I was told it is simply getting dry on lubrication with the motor. If your car's still under warranty, have the dealership fix it. Otherwise, I'd say whip out the toolbox.

With the brake pads, I'd recommend changing pads to something kevlar-based if the dust gets really irritating (as I've found out after washing the rims once every two weeks. Never go with wheel dust covers, they'll overheat the brakes when used frequently.

The window seals seem to be a common problem. There is probably dust accumulated underneath the seal and that prevents the seal from "sticking" to the grove. If cleaning the area (with a little mild soap and drying) and pushing in the seal doesn't work, just a small dab of rubber cement ought to do the trick. Emphasis on small.
