Most questions are answered at http://www.ultimategarage.com/bbrunout.html . Measure the runout with the rotor secured to the hub...all bolts equally torqued to 20 ft lbs. As the suspension components are aluminum on your E39, a dial indicator with magnetic base will do you no good...I use the vice grip clamp style for these cars.
Measure about 1/2" in from the outer circumference. The bearing need not be loaded....I don't know how you would do this anyway. Zero out your indicator and rotate the rotor through 360 degrees of rotation, marking the high and low spots on the edge of the disk. Move the indicator tip in another 1-2" and take another 360 degree measurement. High and low spot measurements will presumably be in the same spots.
BMW has very sloppy specs for this measurement...they claim that .010mm (.004") is acceptable, even for new bearings and rotors. You would surely feel this runout in a fixed piston caliper system. With the Movit brakes, I hope to get measurements in the .04-.06mm range on the hub. Greater than .08mm on new rotors requires replacement of the wheel bearings as you'll start feeling shimmy at this point. SD (PS- Dave Z.....got your email.
