Got the Hifi+NAV then replaced the sub (rear passenger compartment) with a second amp + 12" box... (amp replaced legacy sub, new box behind 1/3 seat)

I'm getting a 3.0 non-sport. But my concern is with the stereo, because I am not upgrading with the premium, instead I think I will go aftermarket. I asked this last week, it was intended for Jrod, because he seemed like he knew quite a bit about stereos but no one answered. So for those who know. What would be the best thing to do? Go with the stock speakers and add aftermarket subs(Is this possible)? Or do I have to change the mids...and get a new amp and change the deck? Basically I just want some suggestions on what to do? I would like to keep the costs as low as possible. I don't know crap about systems, so please anyone help! Thanks
