If it's anything like my 540i/6 and the E36's I've driven (E36/7 was the exception as it was great) it just takes a little getting used to. My E39 (540i) took me about 5000mi to get used to shifting from 1st to 2nd and I've driven manual trannies since I was 12.

You might try asking if you have a CDV (clutch delay valve) on your E53. I know they put one in the 540i/6 and some people have reported better shifting without the delay valve. It's an easy thing to remove if you have one. The irony is that it's there to keep things shifting smoothly.
