I just finished looking at the Miata (and SLK and Boxster) and ended up with a Z3 2.3. I was concerned about the plastic window as well. Only had it for 900 miles so far but it's been cold and frosty several times. The plastic window has been a non-issue for me. It's easy to keep clean with Meguires. If the top is up it clears after only about a minute and a half. (I should mention that so far the top is essentially never up when I'm driving - top down is way more fun). The miata is a fun car. The Z3 is noticeably more solid feeling, quieter, has a nicer engine and has more "stuff" (like heated seats, side airbags, roll bars and DSC). If price isn't an issue I'd give the nod to the Z3 for those reasons. On the miata side of the ledger is an amazing shifter and great handling. I personally prefer the looks of the Z3. Both are excellent cars.
