I don't know your exact problem but the "bump stops" would not cause it. Bump stops are to keep your suspension from bottoming out on a "hard" suspension stop. Lowering the car will sometimes require you to reduce the height of the bump stops so you do not bottom too soon. Shortening is OK. NEVER let them totally remove them! Hitting a hard stop may damage a shock/strut and/or may make your wheel loose TOTAL contact with the road (a BAD thing...).

PS: What size wheels and tires are you running? Maybe THAT is your problem…considering the car is now lower.
