That's exactly the same problem I have. The "plug" had come apart from the main seal, so every time the window is up, it pinches that area and creates an opening, or "crack", for the water to pass through. After the water passes through that opening, it travels back along the inside part of the seal and gets collected behind the flap, so when I hit the brakes, water runs forward and pours out at the seam where the top meets the A pillar. I found this out when I ran some tests to see where the water was coming from, and I always found water being collected behind the flap when I squirt water through the "drain" at where the top meets the A-pillar. But when I close the drain hole with my finger and squirt water from other directions, everything seemed fine. I have since closed the crack with some contact cement, but it hasn't rained heavily enough to give it a real world test. I also "massage" the seals at the seams after I put up the top, so that the rubber pieces line up a little better.
