There is no provision for software to 'tell' the DME you have a modified intake/exhaust. The DME (even stock) couldn't car less what mods you have. It simply measures the airflow increase and reads the appropriate injector timing (fuel delivery) based on that. When you change airflow the DME looks at a different part of the table then it did stock. No different then driving your car on a very cold day compared to a very warm day. You airflow changes then too.

What any 'chip' does it enrich various parts of the table (map) and advance the timing. When you increase airflow the DME doesn't need special software to tell it to increase fuel as it will do this by itself looking at a different part of the table... which would have been enriched anyway by the Stage I software.

Remember, Nathan went from stock to Stage II. He very well could have seen the exact same changes (or more) just going to Stage I.

Also, keep in mind that on 'Sharked' software as far as air/fuel + ignition maps go there is absolutely no difference between the old 'intake' version and the 'stock' version. So much so that every Shark injector ships with just one version now. All that was changed was a protoection routine having to do with the catalytic converter. A routine that doesn't exist on the 1.9l. I gave more details about that when I tested the 2.8l box.
