I have the indoor flannel cover sold by Z3Solutions (great cover, by the way), and it's the same way -- no hole for the antenna. The antenna is self-screw -- you don't need special equipment. Takes ten seconds -- much shorter than putting the cover on and off!

I think most car covers don't have antenna holes. The instructions that came with mine said you can punch one in yourself.
